Awesome idea. Here are mine (with a couple helpful links on Junior's because that one does have a lot of information that might need to be looked up):

Scarecrow: Crane has guilt of the body, as you put it, though he has no remorse for it. The good doctor is responsible for turning most, if not all, of the patients in his own asylum into lab rats for his fear experiments, and through that the minds of all who were subjected to it were destroyed and the patients themselves were turned into either gibbering idiots or grown men who were petrified of their own shadow. He has also killed a few people, occasionally even in cold blood.

Junior/Rubedo: Junior has more mental guilt, though it might also border on guilt of the body. When he and his comrades, the rest of the U.R.T.V. (http://en.wikipedia.org/wiki/Other_%28Xenosaga%29#U.R.T.V.) force were supposed to be completing a mission, he broke off the link between them out of fear and as a consequence all but he and Gaignun (Nigredo) were infected by U-DO (http://en.wikipedia.org/wiki/Other_%28Xenosaga%29#U-DO). Junior feels guilty for doing what he did and causing the deaths of most of the rest of his comrades. Also, he feels guilty because he had to kill his twin, Albedo, when Albedo tried again to make contact with U-DO.
